I've worked with WF but not Yatchclub or Nitrome, when I submitted my work it was centered similarly to a gif, trying to mantain the center of gravity as center of the character as much as possible, this would be better mantained by not cropping the original files at all, trying to restore the offsets would be an educated guess at best, unless you compared to the ingame animations frame by frame.
